FC Atlas took the match beyond the reach of the visitors in the 84th minute after Clifford Aboagye powered home a curler on the edge of the box.
Chilean midfielder Bryan Rabello grabbed a consolation for the visitors on the 86th minute.
The win moved FC Atlas to 4th on the log with 7 points after 4 games.
