A Jordan Ayew penalty and a Wakaso finish on the counter placed the four-time champions in a comfortable situation in the first department of the game, but the match was temporarily suspended as a result of crowd violence in the 85th minute.
Ghanaian supporters were reportedly forced to march out of the stadium as police fired tear gas to disperse irate Equatorial Guinea fans.
Objects were also seen scattered across the track which surrounded the pitch.
Gabonese referee Eric Arnaud Otogo-Castane was left with no option than to halt proceedings as players and team officials stood in the middle of the pitch.
Stand-in captain Andre Ayew put the icing on the cake in the 75th minute as he tapped in from close range.
Now the Black Stars are in a pole position to win their first African Cup of Nations in 32 years.
Ghana has four AFCON trophies and last won it in 1982 which was hosted by Libya. The Black Stars are set to play against boggy side Ivory Coast in the final on Sunday.
