Striker Amr Zaki and substitute Gedo put the Egyptians ahead in the 25th and 83rd minutes respectively, but was not enough to deny the Black Stars qualification.
Substitutes Mubarak Wakaso, Agyeman Badu and Kevin Prince Boateng cemented a place in Brazil after stabilizing the midfield play of the Pharaohs.
Kevin Prince Boateng who made his tenth appearance for the Black Stars pulled one back for the Black Stars in the 88th minute of the game.
Ghana beat Egypt 7 - 3 on aggregate to book a place in Brazil.
